Fresh engine, cylinder 3 misfire?

I just recently had my engine replaced (only 8,000 miles on it so far, babied it all the way up 5,000miles. No boost before 3,000 miles and never over 5,000 rpms before 5,000 miles. Never left it one gear too long and downshifted through all gears whenever possible). Brand new short block with Manley internals assembled and blueprinted by SlowBoy Racing. New oil and water pump, gates racing timing belt, ARP head studs. The engine was put back in by a local shop. I'm still running open wastegate pressure and haven't ran anything more than that since I got the new engine. I've been waiting to take it to P&L to have a tune I can trust since I've put $10,000 into my car this past year. So I just kept it at open wastegate to be safe.

About 2 weeks ago my CEL came on (Solid CEL with slow blinking cruise light) sometime between turning my car on and getting to the exit of my apartment complex. I turned around and left the car at the apartment and drove my Jeep instead. When I went to take the STi to the local autozone down the street the next day to see what the code was the CEL was gone. The STi developed an exhaust leak this past week between the up-pipe and headers. The turbo didn't spool very well and it sounded like a beat to hell 80's honda. (SO embarrassing to drive!). But it seemed to run ok so I continued to drive it until yesterday when I had the gasket replaced. I had the car washed while it was at the shop and they got the intake wet, which I didn't know until I was driving the car and started getting into boost and the car felt like it fell flat on its face but sounded like it was bouncing off the rev limiter even though I was only at like 4k rpms. Obviosuly I stayed out of boost until I got home to check the filter. It was somewhat damp but nothing too serious. Left it on the hood for about 1-2hrs until it was dry. Car drove fine after that for the rest of the afternoon. Later that evening as I was backing out of a parking space the CEL came back on. There was an Autozone almost right next to where I was so I went and had the car scanned. It was for a Cylinder #3 misfire. He told me there were 2 of the same code, one from awhile ago and one recent. I had him clear the codes and went about my business. I went WOT getting on the highway and no CEL came on. Got off the highway, went to the store and as I was leaving the parking lot (driving very slow) the CEL came back on again. It still seemed to run fine and it never hesitated or made any odd noises. It still holds vacum at idle. By then Autozone was closed so I just headed home. On the way home the exhaust leak came back worse than before in the same spot. (which at the time sounded like my engine was failing and it could barely make the turbo spool). So I wasn't able to try and listen to the engine and see if it made any odd noises once I got off the highway.

Could it be due to water getting in past the intake? Or maybe the fact that it's getting colder? Or does it sound like something more serious that is only going to get worse?

It's just odd to me that the CEL came on while in parking lots or driving very "mildly" and lower RPMs.

Any thoughts or suggestions would be a GREAT help!!!

if water got into the intake it could have fouled the plugs resulting in a misfire code. I would recommend pulling the plugs to see if they are fouled and if you really want to be safe, replace them (its cheap), and reset everything and see if you get the misfire code again. if the plugs are wet the car will bog some very noticeably.

I had a car with the CAi filter near a foglight opening that was way lowered, and I hyrdolocked the car due to driving thru a mega-downpour and the car being lowered. I was fortunate that all they had to do was replace the plugs after they towed me to the dealership

I get a cel every time I wash the car. Just make sure they AF is dry and you'll be fine.

Why so much babying of the car for 5000 miles??

Out of fear/paranoid. I didn't want to risk ANYTHING with my engine. I spent A LOT of money getting everything the way I wanted it. lol. I've never driven a "built" car before, let alone put that much money into something that could potentially grenade on me. The first 3,000 miles were nerve racking every time I got in the car. I let it get warmed up all the way to operating temp before I drove it anywhere, checked the oil level every time I got in the car, drove around parking lots for 10-15min trying to find a spot with no oil residue at all so I could clearly see leaks if there were any. EVERY little noise the car made I was so paranoid that my engine was going to blow-up. lol. I was calling the shop practically every day until he finally just said, look man- If it's not leaking fluids, your temps are fine and the car is still running/driving then you're ok. haha.

I'm taking it back down to the shop later today and leaving it for them to inspect so hopefully everything sorts itself out!

Thanks for the feedback from everyone! Much better answers than I was expecting. I was expecting to see a bunch of "Your piston is blown" type answers. haha

Sorry to hear about your frustrations. I too recently got a rallispec shortblock installed, just finishing the breakin period. I didn't go to the extent you did, but was very percausious about the whole process, probably could write an entire page about the measures I was instructed to follow. I ran no boost until about 1600 miles, then have slowly started to introduce it here and there. Nothing more than 5 psi at the moment, also nothing more than 4500 rpm's. But in the past two months, I had a seal on the oil sandwich adapter, for the oil pressure sensor, start pissing out oil while driving. I've also had the manifold to uppipe gasket fail, yet I never experienced the awful sounds, just moisture dripping from the pipe on a cold start. I fanageled with those dreaded 3 bolts and changed it out, and this week have noticed another drip puddle on a cold start. Hoping I fixed it yesterday, torquing the bolts just a bit harder. As for your cel issue, if its not the intake, have you checked all your spark plugs or wiring to? I used to have a tricked out 98 GTI, threw a cel cylinder misfire, turned out I had a fried plug wire. In your case, as previously mentioned, the plug may have been contaminated with the water or simply taken a dump. Good luck man, I'm out this Wednesday to Colorado to get a new tune and a larger fuel system.

The "3-cylinder feeling" is the WORST thing to experience!

I've had it happen to me FOUR times!

3 separate times a coil-pack on a different plug/cylinder went out on me

And

1 time a spark plug fouled out so bad the prong disintegrated

It sounds horrendous, it feels even worse, and smells like all your gas lines came loose and are spraying everywhere. lol. But the gas smell is the reassuring part too. Let's you know you're not getting spark somewhere. If you smelled coolant or oil... go ahead and start crying. haha

I've also had a wire come loose out of the harness (where the wire clips on to the injector) but the car wouldn't even start or stay on and smelled very badly of gas. I knew it was the wire right away. I didn't do a very good job soldering it because when I did my turbo/injector/fuel pump/intake/(other misc. parts) swap it never got above 10 degrees Fahrenheit and the garage I was working in didn't have any source of heat. I literally had to break ice off of some parts in the engine bay. lol. Obviously didn't CHOOSE to do the swap then. It was my only window of opportunity to get it done.

Sounds like you've had your fair share of mishaps. Just glad that it wasn't the spark plug, therefore dumping fuel into the cylinder, washing the walls with fuel. Like you said though, glad that I didn't have the coolant/oil stank factor. And sounds about right for Michigan. I grew up in Sterling Heights, until I was about 12. Probably some of the worst winters I've experienced, even in comparison with Utah, where I live now.

If you don't mind me asking, how much was your shortblock? Are you planning to upgrade the turbo in the future?
