Just wanted to make sure one thing. Are the break pads and rotor cover under the manufacturer warranty?

Yes, up to 36,000 miles/3 years they are.

What about the Clutch?

I had my front brakes changed at 10k miles and the rears at 15k miles all under warranty. I also have the extended warranty which should cover them to 5 years/60k miles I think. The clutch should be covered unless they can prove that it has been abused.
