Protunes can be from 250.00 up to and beyond 500.00.
The dyno run is free, as the tuner has your car hooked up to a dyno so he/she can accurately and effectively tune the car. I don't know how much a dyno run costs if you just want to get your car on there to see what it can do.
As far as the Protune map goes, it is just like the COBB maps. You store it on your AP and can revert back to stock using the AP the same way you would with a normal COBB map. I hope this helps!

Someone sent me a link to this place: Auto Master of Westchester - Home of the Worlds Highest Horsepower Stock ECU Daily Driven STi
Anyone know if its any good? I can get here alot closer than driving to CT and its 400$ ... Usualy a protune is gonna be alot more reliable than the premade maps from cobb or perrin? and give me more power as well?

in all theory
You should get the most power, and also the most reliable power from a proper Protune

I put my car on a dyno this weekend and the tech had trouble finding the tach signal. Anyone figure this out? We called another tuner in ATL and he didn't know either.

Also, they got an '08 wrx to work, but not my '08 STi.
