Well I checked it out over the weekend and took it all apart, seems fine. I had the same results, seated it as far as I could. After looking at my sharpie markings from when I first took it apart, I think it was like that from the beginning. I'm also wondering if the seating position of the coupling would have anything to do with the steering clunk/rattle that I've had from day one.
Anyway my car is in the shop today (problem with the pass. headlight leveling thing) and I'm having them check out the steering clunk/rattle problem as well, I know this is any issue with many people. I will post any "new" findings on the rattle.
edit: I just noticed that the OP removed the lower bolt on the steering coupling, and I removed the upper bolt. My lower bolt is completely seated. I guess I just had one of those freakout moments
