Default Perrin Header/ Cobb AP question

Hello everyone, I have an 04 Sti with Perrin EL headers, Perrin Uppipe, Turbo XS Turboback Exhaust, Perrin short ram intake, Turbo XS Boost controller (that I haven't touched, the previous owner put it on), and the Cobb AP Stage 2.
I just finished installing the Perrin headers and uppipe 2 days ago. I have my Cobb AP set on stock mode and I only use stage 2 on special occasions. until today, I hadn't even tried stage 2, because I was still so impressed with the amout of peformance increase these two parts gave me. Today I hooked up the AP to get boost readings on both stock mode and stage 2. Stock mode read 16.2 psi, and stage 2 only read 16.8 psi. This reading on stage 2 is lower than the readin I got earlier his year, which was 18.4 psi. I am wondering why this could be.
Also, today was a perticularly humid June day, and the 18.4 reading was attained on a cold day in January or Febuary. However, I thought the headers and uppipe would icrease my boost at least by a little. and regardless of the boost number, the car is noticably faster. Any ideas or info will be much appreciated.

for one thing, you shouldn't be running the stock map with all those aftermarket parts on, that's a no no.
you should always have it set to stage 2, if you don't see the target boost levels use a HWG duty map...but the ECU has to learn a few days, so give it time.

I'm gonna check it again soon, but I don't think "stock mode" really is stock on my car, because I think the previous owner would've had to have at least reflashed the ECU when he put on the Turboback Exhaust. Idk exactly how things work when the Cobb AP is flashed onto an alredy reflashed ECU with regard to stock mode
