I just got my AP v2 for my 07 sti last friday. Same thing happened to me except my car wouldn't start at all. There was a little juice left in it, so the AP would turn on, but i couldn't reflash. It turned out that my battery suddenly died. No idea why, but it only happened after i updated the firmware. So, i'm thinking that it's got something to do with the new firmware.

My car wouldn't even start when i tried jumping it with my girlfriend's maxima. I called subaru's roadside assistance and the guy who came was able to jump it with a charger. He told me that it wouldn't start while i was jumping it with my gf's car b/c her battery wasn't stronger than mine (might've been bs), but after he left it worked just fine.

The other thing you may want to check is how tight the negative connector is to the battery. Sometimes it may just seem that it's connected, but it may not be a solid connection.
